Japan is famous for its trains. They are consistently on time, clean, and connect the entire country of Japan together unlike anywhere else in the world.
While there are both private and government-run railways, the shinkansen, or bullet-train, are run by the Japan Railways Group. With a Japan Rail Pass, you can ride bullet trains across the country as many times as you want within a set period of time. The one-week pass is the same price as only one round-trip bullet train from Tokyo to Kyoto.
Domestic Airlines in Japan run very cheap campaigns for visitors to Japan. With either ANA or JAL, you can fly up to 5 times to most places in Japan for about $100 each time.
Buses can be a really convenient way to travel to sight-seeing spots that might be a little out of the way. Hyperdia is a great way to start planning.
